On what I think is the CAC pipe there are two bungs. What goes in there, is it a factory sensor? If not what do I need to plug them so I can install tomorrow? I polished them today and am done messing with it.

Your stock cold side pipe has a sensor in it-i believe iat. Can't say what the other is.

There were two plugs with the hardware. The sensor in the CAC pipe I took off was a push in with a set screw. Is there a screw in temp sensor that will plug into the harness?

You will just use the plugs in this case. The sensor from the plastic CAC tube will just be removed and plugged into the factory connector, not hooked into a pipe. Unless you have some aftermarket temp sensor/nozzle you won't need the 2 additional bungs, unless you have something of the sort.
