So what happens to the factory harness and how does the factory PCM deal with this?

Did you ever use the push button capability of this unit? I'm trying to get my truck to hold overdrive longer while towing and would like to fine tune it myself as back and forth with tuners has been frustrating.

No I did not. All I has was and overdrive off button
