I have a friend with a 2012 6.7. He would like to get an SCT with Gearhead tunes, but is worried if he has to take it in for any warranty work they will be able to tell that he had tuned it(even if he returns it to the stock tune) and will void his warranty. Is this the case? Does tuning the truck leave a "fingerprint" or anything?

No, as long as it is returned to stock before the dealer visit there shouldn't be an issue. I have an IDS and there is no way to tell if it has been flashed.

The problem is when you leave it tuned and they try to identify the vehicle using th scan tool. In most cases of chips and tuners, the vehicle will identify as something totally off the wall. I had a chipped mid-late 90's mustang identify as a Merkur Scorpio once.

Well he is an older guy and isn't interested in alot of big performance gains. He mainly would like a good tow tune and maybe something with a little more pep. So what is available for the 6.7 as far as tuners/programmers and tunes?
