This could be your splines on the 2 piece drive shaft. Ive heard that they can clunk pretty bad if theyre dry. Theres some special grease to get that you put in the splines and it stops it from clunking. Poke around for some information on it. I believe I found it on the powerstroke.org forum.

Yeah I plugged in my Box code to the computer and it spit out the correct code to use. And I checked that with the stock tune the chip came pre programmed with and it seemed to be the same code. Maybe I missed a letter though. Ill have to recheck that.

Update: Recieved my Hydra today. Programmed the stock tunes from PHP. The truck starts great in every tune. Has trouble going from the DD tune to Stock tune. Stalls out the truck and throws a bunch of codes, but it usually keeps running after it figures itself out. Didn't get a chance to drive...
