6.0 powers toke chugs when accelerating

Hey, I've got a 04 f250 I just swapped a 03 6.0 into. It's got bulletproofing except the head studs and has stock injectors. I do have a full egr ****** and am running an Sct X3 tuner on a strategy tune for performance. Recently I've had an issue with it chugging at low acceleration with no load, only does it from about 48-60mph. Any help?

Just a thought could it be fuel or oil pressure possibly
