Question about programmers and ABS problems

Hey guys, so my brother has a 99 7.3 with some sort of 3 stage programmer on it. It was already on the truck when he bought it, and we've never taken the time to figure out who made it. Nevertheless his front brakes have gone out and the shop we took it to is telling us that the problem is within the ABS system but the programmer won't allow them to fix it.. My question is, is this even possible? I can't imagine a programmer having anything to do with the braking system.

The only thing a programmer may have the capability to do is reprogram the ABS module for a different size tire. This should not inhibit any brake work from being done. Are there any ABS codes being thrown maybe?
