I don't think Ford sells the HD4R100 anymore, only the regular version.
Anyone know if the regular is the same as the HD version they came out with, just shorter warranty (HD was 3 yrs i believe) and they dropped the HD designation?

Agree if it's not using the larger bolts then it's likely not "newer" meaning the larger box.
Also, isnt the sector shaft on the newer boxes larger? If so, i doubt they are machining it smaller.

On my 99, which i presume is the same as the 05, i used
Metric flange bolts, Partial thread, Zinc plated class 10.9 steel, 16mm x 2.0mm x 130mm

Is it your intent to run 40" plus tires?
You will probably have to lengthen your driveshafts and do some custom work to the center carrier bearing if your truck is so equipped.
Lengthened brake lines.

Why bother? Why not just use the Ford parts?
Get the 11-16 upper and lower shaft and it works with the 99-04. Also get the firewall boot.

If this is correct then i believe @Strokersace would be incorrect about being able to swap gears front and rear. Front would still be a yes since they are both Dana 60, but it sounds like the rears are different.

Ball joints are a different component.
I think you are referring to the tie rod ends and/or drag link.
You usually can't go wrong with OEM products, though they usually cost more.

Drop Pitman arm is not needed with a level kit And will likely result in weird steering.
You will likely need something for the trac bar, but my guess is the Trac bar bracket will be too much drop. An adjustable trac bar is a much better option for a level kit.
