6.4 with dead spot when accelerating

Have somewhat of a nightmare 6.4 that we've been working on for a while, truck came in and needed a new HPFP, replaced it and the injectors, got a bad reman from Ford, new one grenaded and wiped out the new injectors too. Received a new HPFP, Injectors, fuel rails, replaced fuel rail pressure sensor, fuel cooler, new filters, etc. Now with the new pump and complementing parts the truck has a dead spot on mild throttle application, truck runs great when it's floored and has good rail pressure. HFCM pressure test is on the lower side of the spectrum at 3psi, but still within Ford spec, wondering if anyone thinks its the K16 again or should we replace the HFCM first and go from there. First, i would have replaced the hfcm with the system, as chit gets returned and run thru it. Have you checked app yet? There was a time when 6.4s were chittin pedals.like they were radiators....

reset all the tables with IDS, took truck back to stock cause it had a d***** tuner on it. updated to the newest programming from ford, updated the aftermarket tuner and the truck runs as it should, just kind of odd that an update fixed it. Seems to be running great on the couple of test drives we have taken it on.
