So after I did the auto to manual swap the cruise control would not work. I had a donor truck and swapped all parts over from that. So I'm not sure if there is something different I need to do with the wiring.

You need to state if you have a OBS or SD.
For the OBS there is a clutch switch with 4 wires. Two complete the starting circuit, the other two disengage the cruse control. For a temporary test you could reinstall the automatic jumper, just remember to leave it out of gear when starting.
