Is it a pain to put an OBS engine in a super duty? I have low compression in one hole on my 01 and may have a line on a good OBS engine. Will most parts bolt up? Can I block off the fuel pump hole? Are the heads the same?

Block & heads are the same.
You will need to change about everything else to the newer style. So you would need the following from the newer engine to the older engine
Injectors
intake manifolds
exhaust manifolds
Up pipes
turbo + pedistol
hpop
Hpop cover
front accessory brackets
intake spider
You can block off the fuel pump hole as well with a freeze plug. I believe its 7/8 hole.
On the plus side as well you will be going with a forged rod motor instead of the PMR that your 01 likely has
So essentially all you will be using from the 97 engine is the blocks and heads
Might as well put new doughnuts & gaskets on it wherever you can ( obviously not head gaskets but you know what I mean)
