Possible transmission problem.

Other day I was going through town and had to give it some gas. When I accelerated it seemed like it held out on the shift for a while the it shifted extremely hard. Then once I hit a light and it turned greened it seemed like it with stuck in second gear. Also sometimes I have to slow down a little in order for it to shift in 3> gears mostly around 2000 to 2100 rpms. Btw I run a innovative diesel extream street tune.

o/d light flashing? codes?

i know the e4od and 5r are totally different beasts, but when mine goes into limp mode it does exactly what yours did, revs way out and then SLAMS into gear. on the e4 you only get 2nd, OD, and R. My o/d light will start flashing as well.

Remove the tune. Disconnect the batteries. Reconnect the batteries and see if the problem has gone away.

What good will disconnecting them do

It will clear the Keep Alive Memory (KAM) that stores the adaptive shift data. That data was collected with the tune in place and will be wrong for operation without the tune.

So then after that i would load the tune back in?

Drive it without the tune and see if it works right or not. If it doesn't work right there is a problem with the transmission. If it does work right, load the tune again. If it then has a problem the tune is bad.
