Trans flair and banging gone?

So long story short i have to take my truck in for emissions testing. Took the stack off and put stock exhaust back on. Drove to the store and the shift into od wasn't banging anymore. About an hour later i go and put the stock intake back on. Now the flair is gone. What the he'll?
