From what I've seen, most people fabricate a plate that will hold the mirrors and weld it over where the vent window is located. They'll then fill in the holes left by the old mirrors mounting.

I've seen that with cummins mirrors but I wanna put power super duty mirrors in that's where I get stuck at trying to figure out how to run the wiring

With that mod you will lose the flip Windows. Those are my favorite part of an obs myself.

Depending on the lights, like 2003 SD mirrors, with heat and marker lights.

Run the marker light wire to your turn signal harness and tap the amber lights and they will work in unison with your turn signals.
For the heat, just hook it to the key on under the column (the factory mirrors are on all the time).
For the power mirror function you'll have to get a switch out of a newer truck and run a hot and ground to the switch, and two wires (maybe one) from both mirrors to the switch. The mirrors should already have a pigtail, its simple to match the colors to functions and just wire it up.

Lots of right-up everywhere on upgrading 2000 SDs to later model year mirrors. Wiring is the easiest part, fabing up a bracket to hold the mirrors in the window is the hard part.
