Rebuilt 6.4

hi there, asking a question that i partially know. So I have a Patriot tuner and just had my motor rebuilt, and now my tuner isn't working correctly. It was working perfectly before the motor was taken out. Any idea's on how I can get it fixed?
If not what is the best way to go from here on out?
