It's a half ass exhuast, they cut the stock muffler off and put a banks on with a new tip. I peeled those off but now there is a hideous ring from them being on there. Anyone have suggestions for getting them off? Some sort of rubbing compound? It's like a dirt ring but won't wash off.
How much HP are you wanting to end up with? If you're going to do headstuds, I would recommend getting o-ringed heads as well as getting them machined and decked. And since you mentioned injectors and custom tuning, might as well add a regulated return on the list.

I only plan on putting out 450-500 nothing big, it gets to be a pain to keep the truck together and away from problems when you get above it. How does the stock tranny hold up at these power levels?
You can hit 450-500 on stock injectors. Do more research on the O-ringed heads. Most shops wont touch them, few will. I believe they have to be installed JUST right for them to be effective. The hassle that goes with the install along with the high error rate is probably the cause for many not wanting to deal with them. In truth, all you need is the OEM gaskets, quality studs, and a quality shop the will do the work right the first time. If you're one to beat on your truck everyday and race it all the time, eventually you will pop through the studs and have to do it again someday because there's simply not enough bolts holding the head down to the block and thats just something you just have to accept. If you're not the one to abuse the truck, they'll last you a lifetime.

64-68mm turbo.
I may go that route, I just can't believe how expensive the edge monitors are compared to the SCT I was looking at, that came with tunes! Studs will go in before the tuner does, I will just put on the Atlas 40 tune on when I go to the Alligator Diesel Dyno next month.

I have no need to get any higher than 450, I tow and from what I have heard and read the 58v FICM isn't an ideal application for that due to excess heat. I'm also trying to get into my first house next year so truck mods will be light and nothing too spendy lol.
The 58V is fine for towing. Again, its all in the tuning and driving habits while under a load. I have no doubt that with just a really good tune, intake and exhaust will put you within 20-30hp of the 450 mark. The first mod I would consider would definitely be the turbo. Especially since you tow. The 6.0 makes good power but runs out of boost at certain rpm. That would be an ideal recipe for 450 and perform very well in both aspects.
