Glad you posted this I haven't read anything bad about the stage 1. I know there have been some problems with the hybrid but the stage 1 and 3 seamed to be good unless I missed something. The stage 1 for us update without crazy power guys is a good fit tor the dollars.

yes the FICM still needs to be replaced as said above look at http://ficmrepair.com/ this is a very good option.

you can make a driver for the seal for about 20 bucks at a home depot store there are a few wright up on it

1" yes I dropped mine at the transfer case also, I can't remember the size of the plug but make sure it is in there really good. I saw some pics of one that came out and sucked up into the turbo that was ugly...
