the member is just cut right below the motor mounts so the pan can drop, its not blown apart or anything special, short video i took of it running

well guys she started and sounds fine, thank you to all who helped me get it fixed and who gave me there time to answer any questions i needed,

That's just it, they where trying to help you. What you did was stupid. Obviously it worked but that is not the point. You would have had less time and effort in the project if you had pulled the motor out. Not to mention a truck with an undamaged frame.
you will need to read the code to see what it is. It might take a long time for the air to get out of the hpo system just idling, you may want to drive it a little and see what codes you have, also what was mentioned above, make sure all electrical on the motor is plugged in and undamaged.
Alot of things could cause a slight miss.

Go out and flog the **** out of her for 20-30 miles or so. That should get any air out of the HPO system. If it's still acting funny after that then start looking into it further.
How long does the check engine light stay illuminated?
Low compression on a hole that was shade tree repaired for one. This motor may never idle smooth. Cylinder balance is important for a smooth idle, and good equal compression is important in regards to cylinder balance.
would low comp cause any smoke at all?
yes. incomplete combustion
